Arrghuses reappear in The Legend of Zelda: Majora's Mask, where one is the main mid-boss of the Great Bay Temple, guarding the Ice Arrows. Internationally, they are referred to by their Japanese name, Wart. In The Legend of Zelda: Majora's Mask 3D, all Western releases other than the English one corrected this to their respective typical name for Arrghus. Instead of being a jellyfish, Wart is depicted as a large ovoid mass with green scales and brown areas on the top and bottom. On its back, its shape tapers into a point, resembling a tail. Its eye is also quite large compared to before. The Arrgi are depicted as pink bubble-like spheres. The Arrgi again can be removed with the Hookshot as they circle around Wart, and will bounce back to it if not destroyed quickly. They will also be removed if hit with another weapon, such as the sword.

Wart initially is on the ceiling of its room (similar to Gohma in Ocarina of Time) in the middle of a mass of Arrgi, silently watching Link. Once Link looks it straight in the eye either in first-person view or with an aimable weapon, it will react and fall to the floor, with the impact knocking down the Arrgi, which bounce around it before covering it. In battle, Wart will periodically open and close its eye; once its eye is hit enough, the Arrgi will all bounce off from Wart and bounce around, and Wart will slide around the room quickly. Hitting it more will eventually defeat it, causing it to shake and then explode. Later, another Wart is found in the Secret Shrine, along with the other main dungeon mid-bosses.
