In ''[[The Legend of Zelda: Oracle of Ages]]'', Nayru is first found singing in the [[Forest of Time]] near [[Nayru's House|her house]] for an audience of several woodland animals and some humans, including her childhood friend [[Ralph]]. [[Link]] and [[Impa]] are separately sent to protect her after an ominous dream from [[Princess Zelda]], but on the way, Impa is possessed by [[Veran]], who leaves her and possesses Nayru once she is close enough. The possessed Nayru then goes back in time and changing [[Labrynna]]'s past, especially by manipulating [[Queen Ambi]]. When Link first obtains the [[Harp of Ages]], a short vision of Nayru appears to teach Link the [[Tune of Echoes]].

Eventually, Link is able to remove Veran from Nayru. However, Veran moves on to Ambi, forcing Nayru to quickly warp herself, Link, and Ralph back to the present, which also undoes most of the damage Veran caused. She tells Link to keep the harp and teaches him the [[Tune of Ages]]. She spends much of the remainder of the game at her house, but returns to the past when she realizes Ralph means to kill the possessed Ambi, his own ancestor. Once Veran is removed from Ambi and seemingly destroyed, Nayru climbs the [[Black Tower]] to escort Link and Ralph out. After Veran is defeated for real, Nayru, Ralph, and Ambi all go over what happened and Nayru returns to singing in front of her house.

In a linked game for either ''Oracle of Agess'' or ''[[The Legend of Zelda: Oracle of Seasons|Oracle of Seasons]]'', Nayru and [[Din (oracle)|Din]] appear together to open a warp to the [[Room of Rites]] after Zelda is kidnapped by [[Twinrova]], then congratulate them upon escaping. In the linked credits, she can be seen having traveled with Ralph to a more contemporary time period, carrying a bag of groceries and getting into a race with a group of children.

In ''[[The Legend of Zelda: The Minish Cap]]'', Nayru is a minor character along with Din and [[Farore (oracle)|Farore]]. All three of them want to move in to [[Hyrule Castle Town|Hyrule Town]], but since [[Gorman]] only ends up selling two houses, only two of the three can end up with a home there. If Link offers Nayru one of the houses, she will provide him an [[Nayru's Charm|defense-boosting charm]] when he asks.
